I’m not sure I understand all of the details of what you are asking, but when you set up a new network, you should always start with the hardwired devices which are closest to the hub, then move outwards from there. That establishes the Z wave “backbone“ for your network.
After that, you can go back and add the battery powered devices.

As far as excluding, it will be a little bit easier if you begin by excluding the battery powered devices, in any order you like. Then exclude the mains power devices starting with the ones that are farthest away from the hub and working your way inwards. That way you won’t have the problem of having removed a repeater that you need to reach a device that is farther away.
All of this advice would also apply when moving from, say, a V1 smartthings hub to the new Aeotec hub.
